My suggestion
Spend as much time as possible in the museum! There are two reasons for that: it is absolutely superb, and there really isn't anything else to do in town.

Deep in the depressing concrete jungle of Nukus is, perhaps somewhat surprisingly, one of Uzbekistan's finest museums.
My suggestion
You can use the city as your base camp to explore the region around the Aral Sea.
